Design

When both Jet Ski and WaveRunner came out, they had a design difference, with Jet Ski being a standing model, and WaveRunner being seated. Over the years, these brands have started taking on both model options. The WaveRunner sits like a motorcycle, according to many owners, giving it a familiar feeling while out on the water. 

Brand Difference

While Jet Ski is often used as an interchangeable term for watercraft options, the brand "Jet Ski" was actually trademarked by Kawasaki when they first came out a few decades ago. The WaveRunner was trademarked by  Yamaha around the same time. There are various other brands now who have made their own version of these models, and they all have different price points depending on physical size and the motor. 

Performance

While both of these options take on a lot of speed, the Jet Ski is typically associated with the highest performance and is often used more aggressively out on the water. Because of this, Jet Skis are usually driven by more experienced watercraft drivers. Those who are just starting out seem to do better on WaveRunners, where they can sit and have the ability to control the machine and water more easily.
